What makes you think those are air orders? Setup AI Team effect doesn't filter orders by units placed in particular AI Team. I can't even scroll the map in this one. My guess is either something got corrupted while saving scenario or more likely it is related to removing one of the Alliances. In my practice when I see one of the Alliances will not be needed I don't delete it but just transfer factions to another Alliance ...
