Two units occupying the same hex may be a graphic glitch. We've seen this in the past.
With the game engine Unity being updated issues like this may have returned.

A number of the commanders were created just to be used as avatars for multiplayer users?
This 'empty' commanders are usually from the very early OOB days.

Do you know if it is possible let supply flow trough difficult terrain by adding roads/rails?
That should minimize the risk of breaking earlier scenarios.

In Kota Bharu, is that supposed to be a naval exit point in the lower right corner of the map? My navy was being overwhelmed so I made a dash for that marker but my ships didn't exit the map and were completely annihilated. Yes, the exit was supposed to work... I lost my ships in a similar way :D

You assign commanders in the editor using the 'Unlock Commander' effect.

Long ago I asked for harsh terrain like jungle and mountain not to allow supply flowing though them.
Your mod solution reverting ownership to neutral is a nice work-around.
Have you tested if the AI can take advantage of this, maybe make it easier for it to cut supply?

What worked for me during my last re-install was:
Install core
Update to 7.1.8
Activate the DLC serial numbers.

If you have a corrupt install or other issues, I would recommend uninstalling and restarting PC first.

Edit: Also, remove the My Games -> 'Order of etc' folder

You can remove a commander from a unit, hit ' i ' to open the unit info and remove the commander from there.
And I think you can assign to a non-core units as well.

Select a unit on-map or in the deployed tab of the unit list, then click on the top of the unit list (the blank slot above the unit in the screenshot.
This slot has a small header 'Undeploy Unit' :wink:

Create unit
Undeploy unit
Use Unlock Commander to assign to unit
