Am I right in thinking that the third file of a pike and shot unit supporting artillery shoots, can be charged etc as if it were level with the front of the artillery bases? So what if it is charged from the rear? Is the distance for the chargers to the actual place of the pike and shot unit or to the rear edge of the artillery?

You are right. The supporting foot are assumed to be occupying the same space as the artillery, so the third file would extend the front of them. It's quite normal to place the extra file in that position both to indicate that and also so that you can measure shooting by/at them to the correct place.

So if I have 2 bases of artillery with 2 x 6 base pike and shot BGs either side I cant move another Pike and shot BG up behind to provide support?

I'd not considered that before, but logically it wouldn't be possible.
