What is the different between beam,missile and automatic weapons?

Each weapon type has power bonuses and/or penalties against various types of units. eg. Flamethrowers are +50% against biological units, so they're best used against infantry and aliens. Missiles are good against vehicles, but have penalties against infantry, and so on. The bonuses are displayed in the weapon data when you mouse over the weapon in workshop or on the map.

But there are weapons with exactly the same bonuses and their only difference is the type

Are you talking about the upgraded version of the same weapon class? For example, the first flame weapon is weaker than the next flame weapon. They both have the +50% vs biological units, but the +% P (power) is greater for the second one. The +% P means that it adds to the base bower of the unit. The +P is listed at the bottom of the information, next to the increase in production cost.
