Nothing radically changed in the battle control. Perhaps you need to (re)read the manual (in the Manuals sub-directory) and (re)play the tutorial.

The defending side is given the preparation stage. The attacking side starts "as is", except ships with Hyperjump Control Module (late technology).

There is a parameter AllowBuildingAutoDestructionForPlayer in the config file - seems to be set to true by default. You can change it to false if you know where your config file is and how to edit it (otherwise I suggest to don't try).

in comparison of say a planet with 15.0 metal and a minus 5% "bonus" and a planet with 8 metal and positive 25% bonus which is the more profitable planet? Perhaps when I set the planet policy to "Innovation" it decided to demolish my shipyard? My expectations are quite low. Than I hear "Slitherine" I think "casualized gaming", and casualizing will kill the MoM. Happy to be wrong in this case. Also cold Hovering Platforms - those are Doms for Gas Giants. First you research them, than colonize a Gas Giant, than build them like any other Dom/Platform.

100 is the "capacity". Each small fighter has "size" of 10. Later you'll research interceptors - their "size" is 15. Heavy fighters and gunboats are even bigger.

Yes, permanently deleted designs wont appear in the next game.
You need to permanently delete or rename the existing design to free the name. Renaming seem to be less destructive.

Construction still "sometimes stops due to the lack of population". At least than playing for Lumens.
