There's no hotseat mode to play in multiplayer. You can only play online against another person (which has to have the game installed on a separate computer) and against the AI.

I can only speak for the PC version since I don't know if the console version has different parameters.

However, on the PC, any ship, be it MP, skirmish or campaign, will count. You can kill a 100 in skirmish, 200 in MP and 200 in the campaign and you should still get the trophy.
