First of all this game you made is amazing and in my opinion the best digital turn based 40k experience so far.

Subfactions are sth that would greatly improve the games replay-ability in all game modes.

What I'm referring to are tabletop style subfactions, tyranid hivefleets, astartes chapters etc
These subfactions could be selected during army creation or before starting a planetary supremacy camapign.

Personally I would be fine with simple traits with a re skin/color pallet swap, without all the specific relics, stratagems etc
Some examples for for all present, announced and teased factions:
(now these are likly not balanced, I'm not a game designer after all)

_TYRANID HIVE FLEETS
Leviathan: Synaptic Control
>if this unit is a synapse unit or is under the effect of synapse its health is increased by +15%
>attacks against undamaged targets gain 30% accuracy

Behemoth: Hyper Aggression
>+25% attack charge damage
>+1 ranged armor

Kronos: Bio Barrage
>+5 ranged stability
>+1 ranged weapon range

_ASTARTES CHAPTERS
Blood Angels: Savage Echoes
>+1 movement point for melee infantry
>+25% charge attack critical strike chance

Imperial Fists: Legacy of Dorn
>Ability cool-downs reduced by 1 for non HQ units
>Limited use abilities gain 1 additional use

Salamanders: Promethian cult
>+10 health
>+15% ranged damage for melta and flamer weapons

now regarding the blood angel specific units (death company, sanguinary guard) and abilities (dreadnought/librarian and sanguinary priests).
The “easy” solution to this would be that these units always get the blood angel faction trait no matter the sub faction chosen.
The solution that would require effort would be re skins, with new abilities and new sub faction specific units released as future dlc

_NECRON DYNASTIC CODES
Mephrit: Solar Fury
>+10 ranged accuracy
>+1 ranged armor piercing at optimal range

Nephrekh: Translocation Beams
>+10 evasion
>can move though light cover and other units without penalty (=hover)

Novokh: Awakened by Murder
>+1 melee armor piercing
>+30% charge kill surge gain

_ADEPTUS SOROITAS ODERS MILITANT
The Valorous Heart: Stoic Endurance
>+30% surge and psyhic damage resistance
>+60% poison and acid damage resistance

The Bloody Rose: Quick to anger
>+15% melee critical strike chance
>+1 charge attack armor piercing

The Argent Shroud: Deeds not words
>+10% ranged damage
>+2 ranged stability for every movement point spent

_KHORNE SLOUGHTERHOSTS
Reapers of Vengeance: Devour the craven
>enemy units within 1 tile of your units receive 32% less healing and surge
>+48% surge and psyhic damage resistance

The Flayed: Blood woken runes
>+32% surge gain from melee kills
>+24% charge attack accuracy

The Baleful Lords: Unbound Slaughter
>+1 ranged and melee armor for monsters
>+32% melee splash damage

_ORK CLANS
Evil Sunz: Red ones go fasta
>+1 movement point for vehicles
>+15% ranged and melee accuracy for vehicles

Bad Moons: Armed to da teef
>+20% projectiles fired
>+1 additional splash target

Blood Axes: Taktiks
>+15 ranged evasion if outside of optimal range
>+20% surge gain
