IMHO you really should split up between shuttles and stations. The shuttles are important for building the stations, but because of the logistics, space stations have their own complexity (actual: Progress, ATV) and the maintenance of the Shuttles are extreme. Got that issue too after the 0.76 patch. Seems to be an issue with the resumption of missions in progress and the reload of the savefile.
