The manual is still correct in this regard. Remember, however, that your intel on villages, through their flags, isn't necessarily up to date unless you've visited it that turn. The flags are really showing you historical information that might have changed since you last visited.

There was only 1 nva unit at the start of the turn, it attacked my infantry getting wounded, they moved to the left and attacked again loosing this time. More specifically, the helo will collect supplies from whichever base will make the total mission length (to base then to unit) the shortest. You can always override this by selecting a base yourself instead of a unit, if it doesn't go to where you want.

Indeed, it turns out I foolished only fixed it for half of all maps, and it still had the potential to occur on the other half. I have a proper fix that's ready to deploy, and will be in the next patch release.

VC units can engage in one of a few kinds of missions when created. One of those has them enter a village and directly lower its score by some value between 5-10. You will need to prevent them from entering the villages in order to stop this.

You can only deploy 2 ARVN units per forward base. Flags will raise at the base to indicate how many have been produced so far. Each base can only sustain that many, so if you've reached the limit you will not be able to train any more.
