So shouldn't we set it to 1250 in all the files to balance everything out? I'm just coming back to PC and before I start a game don't want screw myself over.

That way you can set the upper limit at 1250, set minimum prestige to whatever percentage suits you etc.
A bit of experimenting showed that big changes to the upper and lower limits can result in more than 100% prestige.

I'm coming back to the game from a long break. Any recommendations how I should set all the files? The advantage of using a mod is that it works for all files. Microsoft has some odd ideas about permission to edit some files which can make it look like you have changed them but the system then rejects the changes. Using a mod gets around this and you only have to change it once to work on everything.
I don't use soft cap as I think that the other features introduced in version 1.2 (increasing cost of overstrength, loss of overstrength for out of series upgrades plus the slider controls for prestige experience etc) and personal limits (only two upgrades per scenario is quite a good one) do a better job. They are more visible, easier to understand and can be adjusted to suit style and skills.
However, the soft cap formula should allow you to test how severe different settings are for typical cores at different stages. you could then set limits to allow a mixed core but penalise one that had too many powerful units. Maybe someone who uses soft cap has done this already.

I can change the files fine and set them to read only. But, I really don't want to "mess" up my game. If I just set the MaxPrestige to 1250 will this balance out all my game correctly?

I use 425 and 850.
If you set it the top as 1250, you might as well turn off the cap.
